This is a known bug in the Adobe Flash player which doesn't seem to have been fixed.
Try searching the web with search terms such as "flash wmode transparent mousewheel firefox".

For consistency between all browsers, you could switch off the mousewheel navigation by setting the Pro option 'enableMouseWheel' to FALSE.

It's a bit pitty but for the time being i can live with it (minor isue).
