Does that mean i should copy only the contents in the folder to my main folder, or should I copy the whole folder into the main folder?
Copy only the contents of the gallery folder (not the folder itself).
In the first case I will get two "index.html".
The gallery's own 'index.html' file is required only if you plan to view the gallery direct.
If you plan to embed the gallery in an existing HTML page alongside other content, then the gallery's own 'index.html' page is not used and you can either rename it or leave it out when copying the contents of the gallery folder.
The paths to the images say "images/xxx.jpg", but I have two folders named "images", one in the "Autoviewer"-folder and one in may main folder. Could that be a problem?
You can merge the contents of your two 'images' folders if you like (as long as there are no duplicate file names) but if you want to keep your gallery's 'images' folder separate from your other 'images' folder, you can rename the gallery's 'image' folder and change the corresponding references within the gallery's XML file.
